I too am one of those lucky few who have never experienced a problem with Software Update. However, working in tech support, I have experienced issues on consumers' machines. My standard solution has always been to repair the user permissions. The only times this has not worked was when the issue was not related to the actual update, but occurred around the same time of the update, making it seem as though the update caused the issue. I'm thinking specifically of a iBook hard drive going bad shortly after an update.

strange. i have never had any problems with updates. But nonetheless i maintain one native USER, which i call Test. If i ever experience any glitches i sign-on as Test and check all the various standard apps. IF there is problems under Test then i am pretty certain it is the OS. If there are no problems with test and the standard apps, I then sign-on to Test2, install the pesky program and see if the problesm persists. if it does then i look for an upadate or uninstall the problematic app. And i also keep one backup system on a different drive. I still have Panther running for the odd problem app that fails on newer versions of the OS, likeVPN did for awhile....

Finder would flash the desktop and close any window any time I clicked or double-clicked to get to my files.

I was experiencing this same issue on my iBook. It didn’t even occur to me that it might be related to the security patch I had just installed. I thought it might have been caused by a driver conflict between my Apple Mini Mouse and Raging Menace "SideTrack" software.

There is a similar opinion on the DrunkenBlog about issues related to various updates causing problems: http://www.drunkenblog.com/drunkenblog-archives/000624.html

That may be possible, but it's a little weird that it happened with a patch that only applied that tiny little change. Prior to that, nothing else had been installed, and the only things that I was doing was watching videos and chatting on Adium. Strange, huh? It would be very difficult for permissions to be modified or things like that to be corrupted with so little effort.

I'd say something on your system got corrupted. I haven't checked myself, but I've heard from several sources that the only difference in v1.1 of the security update is they remembered to include the 64-bit version of libSystem.
