I had that issue a while back. Apple replaced the battery when I took it into the Genius Bar (I
love my AppleCare extended warranty, it's almost worked it's way through replacing my entire MacBook in the two years I've owned it.) The genius couldn't figure out what it was, and put it down to a damaged sensor in the battery.
I don't recall having had this problem since the swap, so I guess he was right. However, my battery life is way way down again, which really sucks. I can get about two hours on a full charge, which itself can take up to four hours to complete.
Oh well, I'm retiring this Mac when I get my next student loan. Not sure whether to go for an iMac or an MBP though.
